Whenever the system notification (#1 in the screenshot above) is blinking, it means that you have a new notification from something that occurred in your absence. Clicking the icon will open up a list of notifications as you can see in the screenshot attached.
Please note that you need to click the notification in order to make it go away. These notifications are also stored as messages in the quote log, as you can see below.
